I have two questions before I launch head first into my next project.
1. When using purebond (or any plywood for that matter) that will be visible and stained do I need to match mood species throughout the project to achieve continuity of color?
2. When KregJigging (or using pocket holes) with plywood are there any tricks/tips I need to be aware of? certain things I should or shouldn't do?

Wood species
I think life is easier if you match wood species. If there's some reason you can't though, you can pull a small bit of stain out and try mixing it with artists paints (match oil paint with oil based stain, acrylic with water based), and add colors so that the final result still has a matching color. Just keep trying it on scraps until both match sufficiently for your satisfaction.
Even if you do match species, you should probably try on scraps. The oak used on plywood is a different species than the oak I buy locally. They also cut it differently for plywood than for lumber, which might make it look different even if it is the same species.

Pocket holes in plywood
I successfully built all of my kitchen cabinets with Purebond plywood and a Kreg jig. I didn't have to do anything special except adjust the drill bit depth to make it a tad more shallow. A few of the screws poked through by maybe 1/32. Other than that, you're good to go!
