Stain and wood putty

I just finished staining the Tryde table. I have about 10 screw holes on the top of the table that I filled with wood putty and sanded before staining. The wood putty that is in the screw hole took the stain pretty well, but there are circles around the holes that didn't stain at all and it looks bad. I tried some of those wood repair markers, and they look terrible too. I was going to try the crayons next. Is there anything else I can use to color these areas? I have not yet applied by polycrylic coat. I have pictures, but I can't figure out how to attach them to this post. If someone can help me, I can email the photos. Thank you!!!

Most wood fillers especially stainable wood filler by minwax act as a sealer. it seals the wood and the stain doesn't penetrate the wood like the the filler does hence the reason its lighter. What you have to do is sand it down below the filler then restain this doesn't always work some times I have to add a toner before the topcoat so everything blends evenly

I had the same thing happen with the bed I made my DD this week. A guy at HD told me I need to sand, stain and poly THEN fill holes with closely matching filler, sand the holes and lastly stain/poly those areas only.

The halo effect is from our fingers smooshing in the filler so if you've poly'd that area already, our fingerprints can't penetrate and we remove that halo effect. This has me wondering if I had only used a putty knife, would it even be an issue (with matching filller)?.......
